Yep, read this topic. I had the same question.
The clear looking jar from your second picture is how it's meant to be, but to be honest, I like the first one (the "buggy" one) better - it looks exactly like medieval imperfect glasswork. It's a matter of taste, I guess.
There is a way to achieve this even with the latest binaries, just need to change some thing in the jar mod.
